Wasn't sure where to go with this. I've been using Amplitube 4 for a couple years now, and have always used the same settings, no issues. All of a sudden I start the program and everytime I strum a string the tuner on Amplitube read a completely different note and that's the note I get through my speakers.
Example
E string plays as an F
A as A#
D as D#
G as G#
B as C
e as F
I've checked the tuning through my Boss TU-3. Any information on how to fix would be great. Thanks.

Hello DCurtis716 and welcome to the forum.
That's "1 semitone high" rather than "wrong octave", isn't it?
You haven't nudged the Tune value by accident? Check the Transposition in UltraTuner too.

Hmm, I actually had a weird issue with the AT4 tuner within the last year, too. I eventually resolved it with Support, but I can't remember the details. I'll have to trawl back through my mail archives and see if I can dig it out!

Thanks for the help everyone... I managed to fix it. Turns out it was just some driver issues with my sound card and my interface. Since it was mentioned earlier, does anyone know how to get the UltraTuner for amplitube 4 (PC)

Have a look at the AT4 User Manual, section 5.2. (Maybe it is not in the free AT4 Custom Shop.)

I think the Ultratuner is just a stock part of AT4. I think I have the "Custom Shop" version of AT4; I mean, I've never bought the whole Amplitube package; I started with the AT3 version of Custom Shop and have bought individual pieces of gear or specific collections ever since then. But I have no problem using Ultratuner. I wish there was a way to make it the default, actually; the visual indicators are not a huge deal in terms of functionality, but they are just nice, IMO.
