Yeah, I think the loopback is the thing causing the issue here.
Just as a guess, as this is purely from looking at the manual:
1) Plug guitar in, play and set the gain on channel 2 so you are seeing a healthy level on the input meter in AT5. Leave the "To PC" switch set to DRY CH1-2 and the level knob at 0.
2) Raise the level of the PC return (knob with the image of the USB/Laptop underneath it). You should now hear the effected AT5 sound in your headphones/speakers.
3) Now play your backing track (I'm guessing on the laptop) and balance the levels in the software between the output of AT5 and whatever media player you are using for the b/track.
4) Plug your Zoom recorder into the stereo outs on the Yamaha AG06 and hopefully you'll see the signal arrive there. Again you may need to raise the output level on the desk/recording level on the Zoom to hit a good record level.
Like I say, that's my best guess without actually having the kit in front of me. Let us know how you get on.
