I only use the "Headphones Out" with my AXE I/O, but you should be able to do that according to the AXE I/O User Manual.
Edit: After re-reading your post, I see you want to send two different input sources. The AXE I/O has two mono inputs that can be active, and although it has 3 different types of inputs, "Instrument", "Microphone" and "Line", only one of these can be used per mono input. So you could have a guitar on (Instrument #1 routed to Output 1-2) and a mono click track on (Line Input #2 routed to Output 3-4) . The Line Inputs are mono balanced or unbalanced, not stereo unbalanced. Sorry for the confusion, I thought you wanted one input signal to go to two outputs.

This is an handy feature when you need to send the same signal to two different destinations, i.e.: FOH and a personal stage monitor, with independent volume controls from the AXE I/O control panel.
Note that setting is done in the AXE I/O Control Panel software, so you'd need a laptop connected to make that change at your gigs.
