Strange. Still, there's not much between APFS and OSX Extended, so you shouldn't notice a difference.

Generally, off the shelf external drives are formatted for Windows users (bigger user base I guess) and they should be formatted for macOS use. I've got a feeling you're correct in what was happening, although I've never seen it before. In theory, your Mac should've just ignored those file, but stranger things have happened.

Glad you've got it all sorted in the end.
